So I was in an abyssea and there was a storm and it cut me off, next thing I know when I log in it says i have to wait 60 min, did I lose all my time and waste 3 stones?

Yeah as far as I know when you D/C while in Abyssea your time still counts down.

If you Warp out (D2, Scroll, or Cudgel) you cap at 120 minutes next time you come. Same if you use the Maw.
